The "secret aircraft" have secret propulsion like anti-gravity, so that explains the strange light emitted from them. ;-)

The military aircraft do have visible and IR beacons that can be solid or flashing. I've seen the white beacons on what were probably UAVs, and the IR beacon on blacked out C-130. IR beacons show up on night vision and B&W CCDs. though I was using NV at the time.

You can dig though the documents in the link to get the location of the beacons.
