If they do have an underground complex, they probably have several good reasons for constructing it. First and foremost, I'd build an underground labyrinth to house the most sensitive of information. They have maximum control over exposure to anything underground - they hardly have that protection in something above ground such as a hangar. Don't get me wrong - a hangar could be guarded just as heavily as an underground lab, but it seems they could neutralize any threats or solve any problems much faster in a sealed, underground room than an above ground building.
