IMO its not so much damage, but discovery that they are concerned about. They went through great length, risking to attract a lot of public attention, when they took White Sides and Freedom Ridge in '95. At least then, in the mid '90s there was stuff out there in the open that they did not want us or anyone to see. They even had a giant roof that they used to cover planes whenever a spy satellite flew overhead.
Nowadays it seems that they work on less visible projects, and it appears that they have relaxed security somewhat lately. However, I would not want to try and fly a cessna in there...

If in fact they have F-15s or similar standing by I am sure that they will be operated by highly trained pilots. As you said, the last thing they need is an accident involving a civilian plane, that draws new attention to the base.
