The facility wont be secret. If you travel into San Diego you will see alsorts of facilities like the one you saw...except quieter..
NASA's Space Warfare(starwars) facility is in the middle of San Diego as is Lockheed Martins facilities for UAVs and other aviation aspects.
Theres a lab testing facility for rockets on the eastern edge of R2508 complex at Edwards also which is not secret.
