What you saw was most likely Area 51. On a commercial flight from Denver to San Francisco last year I even heard the pilot announce something like: "If you look out the windows on the left you see Area 51, the base that does not exist". Unfortunately I was sitting on the other side of the plane, but I wonder if he got in trouble for that.
Depending on where you were travelling to, the other landing strip that you saw could have been TTR, or further north the landing strip by Hwy.6, about 10 miles north of Warm Springs.
