Unless your secret base is a warehouse, it is unlikely that it can be located too far from civilization. People need food, machines need repair, etc., so extremely remote sites are hard to manage. If you look at the history of the Nevada Test Site, it exists because bases far out on Pacific Islands were too hard to manage. Thus Groom Lake and the TTR are where they are for a reason. They are remote enough, but not too remote.

Look back at the germ lab that the US built in the late nineties. It could have been built in some desolate part of Utah or out in the Pacific, but they ran it out of an old building on the NTS.
