Many of the lights around Area 51 are caused by military activity during night exercises. This photo shows flares, which are commonly mistaken for UFO's. They are often deployed while the plane makes an evasive turn, forming an arc. This creates the illusion of a huge round objects with lights around its perimeter hovering over the mountains.

Occasionally you see a test flight with an unusual flight pattern or light configuration. Changing light configuration can also create the illusion of the aircraft "changing shape".

That said, I have seen a couple of unusual lights out there at night that at this point I can not fully explain.
