Just bear in mind that I'm not as much of an expert on black projects and some on this board. I'm going off of what I know from memory and from the scant little tidbits of information I see on the Internet. It's certainly a possibility that F/A-XX goes off in a different direction than the mainline NGAD, but given that Boeing plans to halt production of the Super Hornet in less than 2 years and the serviceable life of that craft will be over in the early 2030s, IMO the Navy will seek a variant of the Air Force's NGAD rather than develop a new plane from whole cloth.
