I think there are two reasons for the increased security at the back gate. There is obviously at least one high value Black Project under development at the base. When you are dealing with big numbers it is easier to get in some "infrastructure improvements". As happened a few years ago when many of the roads in and to the base were paved.

Another reason is Alienstock and the resulting ten-fold increase (as a conservative estimate) of traffic to the back gate. If you are on the other side of the fence you don't know what these people are planning to do when they get there. I saw the gang that vandalized our town and cut our fiber optic cable a few weeks ago race towards the back gate at an extremely high rate of speed, fanned out across the road in three vehicles like an assault force. They obviously ultimately did not have the guts to storm the base but it sure looked intimidating. If you are defending a high security area you cannot afford to "hope" that the cars are going to stop before the checkpoint. Once you pass the gate there is a network of roads and it could get quite messy to contain a determined assault force past the gate. And no one wants messy...
