It wasn't so much the existance of a Mach 3 spy plane that was secret -- after all the SR-71 became public in the '60s -- but rather the fact that the CIA was in the aerial reconnaissance business. Even the crash of 928 in 1967 got the cover story about an SR-71 crash.
