They could have used Have Quick, or even satellite or digital radio or laser based comms. Or simply used a frequency that is not normally used in the ranges and that I do not have programmed. While enroute, as Gabe pointed out, they could very well be flying silent.

Bottom line, there is no shortage of secure comms they can use if they don't want anyone to listen in.
