The way the SR71 was able to fly without detection was to not use conventional nav aids and radios for anything route oriented. In other words, they stayed "off line". It would be easy to keep data secure if it wasn't connected to an outside network. Similarly, locked files mean you can't download and take them with you either. Alarm and tracking systems to notify when files are being accessed, and if you go where you shouldn't you are terminated. Simple.
