Pilots definitely can NOT fly over Groom Lake. There are stories in several books about pilots that even just inadvertently clipped the corner of "The Box" and were not only ordered back to Nellis immediately, but kicked out of the rest of the Red Flag. Also, if you watch the IMAX film "Fighter Pilot: Operation Red Flag" (highly recommended by the way, and available on DVD), you can clearly see on the large map on the wall in the briefing room a big red box that says "NO FLY" right over Groom Lake.
