I believe the funding for anything (Plane, UAV etc.) goes along with the same procedures it has for years as explained in the books available about SR-71, F-117A, F-22, and so on. The companies like LMTAS, and Northrop and others have to put some money of their own up to start a project, the funding is granted if the military wants the plane or whatever. Planning on these things takes years and often money spent today was accually allocated years ago. Alot of this is discussed in the "Skunkworks" book by Ben Rich and Leo Janos.
