The Base commander probably knows generalities about what's going on... e.g. in hangar 4, "they" are working on project SENIOR RETIREMENT" and in hangar 18, "they" are working on project CONSTANT VARIABLE, but not the details about those. For two reasons:

1 - He can't be a weapons specialist and an aeropspace engineer and a telecom specialist and...

2 - If his wife and kids were abducted, he'd sing like a canary just like anyone else, and all those projects would be compromised.
