You could try contacting the "reading room" at the Atomic Museum. They might give you an answer.

My guess is that since the runway is not on the dry lake, they cut a new one that would be less prone to flooding. As far as I know, the only activities by Yucca Lake are related to the HSC (Hazardous Materials Spill Center).

I took a quick look at the NTS documents I have on my PC and didn't see anything really relevant. You might want to check the operations manual for yourself (see link)

BTW, this question came up before within the last year.
