"Y" is a status prefix for prototypes (it used to be "pre-production" until about 1960). "X" is either a status prefix for "Experimental" (rarely used as such nowadays) or a mission designation letter for "Special Research". Confused ;-)? The nasty details are in the link.

"They" know it perfectly well, and don't care at all :-). And the designation is definitely the least important problem of the JSF :-/ .
