http://www.fas.org/irp/program/collect/u2-index.htm has a link where you can download in pdf format a declassified document regarding the creation of the U-2. It does talk about how the program was funded. The money came from some a Contingency Reserve Fund of some agency whose name is blacked out (as happens all over the document). Following the money is not as easy as it sounds.

The GAO does some oversight, but it is really an accounting agency. If you have a program that never worked but no fraud was involved, there is no out cry from the GAO. You could squander $300 million on Brilliant Pebbles and the GAO shrugs, but try to sell a few $600 toilet seats for a P3 submarine hunter and the GAO is all over it.

The Iran-Contra crimes also show how money for projects can appear out of nowhere. [Sell arms in inventory to a terrorist nation then funnel the money to a militia in another country against US law.] Much could of been learned about black project funding, but Bush (the father) pardoned everyone and the investigations fell apart.
