I use a variety of small UAV's for research so I've got a bit of experience with them. In my opinion the the best defense against small UAV intrusion is jamming. They could easily jam RC signals if someone is attempting to pilot it remotely or the GPS signal if it is flying autonomously.

They could also employ spoofing as has been demonstrated by Professor Todd Humphreys at UT here in Austin (see link). That way they could recover the equipment and use it to track down there person(s) involved.
