If there was a test underway or imminent, and there was various classified equipment and personnel around, then it is likely the airliner would be turned away, and possibly diverted to TTR (40nm NW), Basecamp (60nm N), or Nellis or McCarron (80nm S). However, if it were a quiet weekend or holiday and the base was pretty much tightened down with just a skeleton security staff on site, then perhaps it would be allowed to land if the emergency were dire enough.

There have been various conspiratorial reports that suggest the Alaska Airlines MD-80 that crashed off the central Californian coast 18 months ago was refused permission to land at Pt Mugu, the large navy base south of Vandenberg, despite being within visual range of the base. Mugu has in the past been reportedly associated with various classified naval programmes.
