I doubt that extraterrestrials would follow FAA anti-collision safety mandates while putting around our airspace, so any lights on their craft would likely be a by-product of their propulsion system. People who report seeing lighted "Windows" might actually be seeing external evidence of such an exotic system. Assuming, of course, that there is something other-worldly about UFOs in the first place...
