It all depends on the location of the base. Seymour-Johnson AFB in eastern NC has a remote hanger. It has been reported that both the SR-71 and F117's were staged there on several occasions while they were still "Black". That area is lightly populated with a number of military bases - excellent for black cover.

We has a case several years ago when a unknown aircraft overflew Raleigh area in the early morning hours enroute there. When ATC at RDU was questioned - the answer was you don't need to know.
