The government has admitted to the existance of Area 51 at least twice, both in the presidental directives to exempt area 51 from environmental rules. Of course, the name Area 51 wasn't used.

Further, there is no problem using the words "Area 51", even if they were registered with the USPTO, unless you used them to refer to your own secret military base. That is, you need to both use the same name and be in the same business. For instance, you could open the "Dreamland Resort House of Ill Repute" and not violate the Dreamland Resort website name USPTO registration. This is why Stanford University can't sue the Stanford Dry Cleaners. etc.
