The airplanes and associated avionics are designed by civilian organizations (i.e. LockMart, etc). There can be all sorts of reasons for a visit, i.e. to adjust some hardware, do a test, etc. The MIT plane N105TB has been documented to visit Groom. (Just google N105TB)

If you investigate the CALP list, there are some interesting airlines. If you follow the news carefully, you will see some prisoner (as in suspected terrorist) transport companies on the list. I've caught Level 3 (lev-3/Aeromet) landing at the Tonopah Test Range.
