I've had spyware get onto my PC that released pop-ups as I used the browser, but totally unrelated to the website I was viewing. It would see you open a new window, and generate a pop-up at the same time.

For a first step, there is a free program called adware.

Run the program and zap the spyware that it finds. If you still have mystery pop-ups, download hijackthis

This program is a bit difficult to interpret the results, but it can find spyware that has changed the registry on your PC (talk about nasty). I would post the results to alt.privacy.spyware and let the experts figure out what to yank.

I've found alternate browsers don't seem as easy for the spyware folks to hack. I've been using Mozilla Firefox:
