filming permission questions

In the spring, for my senior film project, I'm hoping to bring a small cast & crew (5 max) to Rachel to shoot a 12-minute short film. (non-profit)

Before I go ahead with this, I wanted to find out if anyone knows details on who I might be required to contact for permissions, permits, fees, etc, if so required.

The locations I hope to shoot at include:

Back Gate
Front Gate
Black Mailbox
AleInn
Coyote Summmit
The old, unoccupied house and "slime pool" ranch on the road to Leviathan cave
Leviathan Cave

I figured much of this wouldn't require much fees or permits since some of it is public land and is being done for a student film project, but I wanted to check so that I don't infringe on anyone's rights.

Does anyone know of film crews going to the Area 51 perimeter and getting footage confiscated? I've been there before so am aware of the borders but filmed some personal video with the camou dudes not seeming to care. If it looks like a slightly more professional production...with boom mics and lights and all filming at the gates, do you know if they would still be so lenient?
